We should look into setting up a converter for APOGeT. Not yet sure if I'm understanding the tool's goal completely (currently sitting in a talk describing it), but it looks like an interesting way to further abstract/simplify giant phylogenetic trees to an abstracted/inferred 'species-level' tree.

It sounds like this tool is built to be run in real-time (i.e., during an experiment). I'd be interested in using (and having a standard => input converter for) a version that worked on post-hoc phylogeny data.
