Tidy link structure for custom post type archives link in post footer - *Improved Patch

This is an updated patch for issue #125 - custom post type archive link in post 
footer on single posts.

This patch takes into account whether permalinks settings are default or have 
been modified.

Tested on a local install with WP3.3.1

Hi,

I missed this on when responding to ticket 125. I'm going to close this as a 
duplicate and merge it into 125.
