How to set up Arduino project correctly to build hex files? #79

I'd like someone to explain the file structure of the projects and how I can 
get the arduino projects to build correctly and produce the output .hex files.  
I don't see an organization documentation or any instructions on how to create 
the .hex files to be uploaded to the Atmel processor.  Any ideas on how to do 
this?
