Circuits inside circuits can't handle redstone pulses of 1 tick long either it wont detect the pulse or the pulse changes into a 2 tick long pulse.
Example circuit:
Quartz resonators set to 1 tick. Only works outside another circuit.
second try: quartz resonators set to 2 ticks now works perfectly inside another circuit.
Maybe the pulse from the ender pulsar changes from 1 tick into 2 ticks when entering the circuit.
This isn't a game breaking bug but I think its definitely not what is supposed to happen.
