I'm just starting a thread for comments on your draft -- I'll try to add some when I get a chance to read it in more detail, other groups please add comments below too.

Interesting project, I have a couple formatting comments. It seems like section 3 “Objective” is a placeholder for more information for now, but I feel like “Objective” and “Theoretical Background” might be better suited to come before talking about the implementation of the code. Also, will you be implementing all four constitutive relations introduced in 2.1?

I think you mean "exponential" before equation (5).

In latex you can use ${\cal W}^p$ and ${\cal Z}^p$ to get script W and Z for wave notation. Good to avoid confusion with $Z$ used for impedance.

You might want to discuss the fact that layered media gives rise to an effective dispersion due to the reflection and transmission at each interface.

Section 4.3: It's true that normally we expect the flux to be continuous at the interfaces, otherwise delta function singularities can arise at the interface. If the problem is hyperbolic this should be true, but loss of hyperbolicity can lead to delta-shocks, e.g.
