I have not been able to duplicate this issue, Can you try again with the low
window open and post the results of the SendCommand line here?

I have the same problem. Steps to reproduce:

 - Start two putty sessions
 - Via "commands" in the toolbar, you can send text two both open sessions
 - When I try to type something like "netstat -nr | grep eth1", as soon as I type "|", the commands text field is cleared and only a "|" is send to the two sessions.

Another issue but maybe related:
I also noticed, that typing CTRL-C in "Commands" does work, while just hitting
enter without any text does not work. There are cases in installations or
something where you just have to press the enter-key.
