think of footnotes as like more of an aside. they usually don't point to important informational documents but instead like examples, code, or tidbits of info that aren't really central (like the mysql stopword list or the normalization inputs that postgres provides). References are usually large bodies of text info that is important to understanding the sentence that refers to them - so papers, web documents, etc. It's not a hard line, plenty of stuff could be one or the other.
