The YM2612 audio has clicks and pops that become noticeable during quieter effects and music. (Louder audio will tend to mask it). I've tried isolating the SG from any sources of interference, but this doesn't help. The pops can't be eliminated with the lowpass filter. Here are a couple of examples:
You can see the waveform defects in one channel. They don't look like much there, but they're definitely noticeable when listening. The crackling occurs somewhat randomly, but frequently. The PSG audio is fine, and the Genesis core of the NT Mini Noir has the same problem, so I suspect it's an issue with software rather than hardware.
Here are two audio examples recorded from Ghouls 'N Ghosts. The first sample of each pair is from the Mega SG. Note that you can hear crackling, almost like a vinyl record. The second is unfiltered audio from a modded Genesis.
