There are some issues while using Markdown in conjunction with Mathjax. Fartunately this extension seems to solve it. I'd like to have it installed.

That extension says it makes Markdwon ignore anything between $...$ and $$...$$ but I wonder if it works with \begin{equation}...\end{equation} and the likes.
