Hi Ninon,
Fiddling with the plot colours using the simmr
commands is not currently implemented. However the code is all open source, so if you type:
plot.simmr_in
at the R command line you'll see the code to create the isospace plots. You should be able to change the colours (and everything else) by digging into the plots. My collaborator Andrew J also has some nice code for creating iso-space plots by hand in ggplot here.

I am trying to change the default order and colours for the sources in simmr_in and simmr_out plots but I cannot find a way to do so. Could you please help me out?
