Instruments can be pretty open ended. The template document itself should be focused on the design of the instrument:

• Its function
• Its usage
• Its specification
• Its output

Other considerations

• DiagrammR is useful for diagramming workflow steps, etc.
• standard entry point for scripts and function library?
• Shell based entry point for non-R executable?
