Fix bug in recode.genotypes

I found a small bug in recode.genotypes(). I was trying this out with my own data and run.sample.qc() gave an error.

At the same time:

ran devtools::document() to update the man/*.Rd files
small additions (R/argyle-package.R plus importing Rcpp (>= 0.12.12)) to work with the latest version of Rcpp
added a few missing calls to match.arg().
