Refined setup tool #8

Make a more refined setup too for creating new specs

Instead of seeing is files/dirs are missing, check them all, and if any are missing, run the setup/create tool.

What is really needed is instead of running check_dep everytime, it should only be part of a setup command....

There would need to be an initial setup, and an update concept, perhaps the same if at all possible
