Install it manually:
cd ~
git clone https://github.com/anmoljagetia/Flatabulous.git
cd Flatabulous
git checkout gtk-320
sudo ln -s `pwd` /usr/share/themes/
Thanks that fixed some issues, but now it looks really weird with the white and dark contrasts.
Is there like a flatabulous dark i'm missing?

so to update the theme again when @anmoljagetia fixes it, i have to do git checkout gtk-320 and then the /usr thing?
I don't know atm, it depends on how the author will update the theme. I'll give you instructions afap.

How do I know when it's fixed?
Are there instructions for which Numix to copy to get this working correctly with the gtk-320 branch? It wasn't necessary before.

@kolpav no idea. I've been using the Adapta theme now. I'm actually really enjoying it too.
Having the same issue... I followed the instructions from @Defman21 but now I've got this white color scheme. Any update on the dark scheme @anmoljagetia ?
Apparently this is still an issue :( Too bad that the best unity theme does not seem to work anymore on modern ubuntu installations (not unity or ubuntu), I am having same result as @KevinParnell and @kyle-jennings
I'm pretty sure this project is dead. I would either recommend switching to a new theme, or use an updated theme as a baseline to edit it and make it look like this.
There are a few theme issues with the new Ubuntu release using newer GTK styles and programs, such as the window border shape, the terminal color, check boxes and the spacing of things, context menus, and nautilus. Here are screenshots comparing Flatabulous to Ambiance.
