Are there any way to hide folders and files without user permission?

Files and folders that user has permission level "none" should not be visible, 
but read-only are (naturally) visible.

In my installation with version 1.8.9.3 a file or folder with permission level 
"No rights" still visible and when I click on it an error show "Insufficient 
rights to perform the action" the same error with permission level "Read Only".

Could not reproduce this.

Only logical explanation is that you have two different published folders 
defined for this location, one for each user. Are you?

Because you are supposed to publish it only once, and then assign the same 
published folder for both users (admin and "jefedecomputation"). If you have 
different published folder, then the permissions admin is giving do not apply 
to the published folder "jefedecomputation" is seeing.

Yes, I realized it myself also that the error message did not support my 
theory. Then it really is a mystery, like I said I could not reproduce it, and 
haven't had reports for this from others...

This is difficult to solve without full access to the system. But you could try 
enabling debug logging, and then get logs for
1) after getting the folder listing with the file that should not be listed
2) after clicking the file that should not be listed
