Is this safe to do on an existing FreeIPA instance?

...worse actually, on a replicated instance?

It should be safe, it's not doing anything dangerous but since it's open source software and does not come with any guarantee it's ultimately up to you to evaluate. You could always look inside the scripts and run each command manually if you prefer to test.
