Describe the problem:
Big black 'boxes' cover large parts of the screen that should be covered by
some transparent texture - maybe related to Issue 325 ?

I had the same problem, Changing Rice's "NormalAlphaBlender" to True fixed it, 
However it made the "space" parts on "Space Maps" voids to be filled by 
whatever bit of graphic was last there (the deck of cards thing, similar to the 
Perfect Dark issue 120).

Note: I also turned off the "FastTextureLoading" to False as it occasionally 
made the units on screen studder instead of showing them going to wherever they 
were ordered (in case you also had that problem).

I couldn't reproduce this problem with mupen64plus-video-glide64mk2

Please provide a savestate when you can still see it with 
mupen64plus-video-glide64mk2 (from hg/git)
