Added parametrization of training process, all parameters now can be set in configuration.py
Moreover, the code refactoring was done and useless methods were deleted and methods were divided into meaningful files.
Nevertheless, some unused methods were not deleted, as they can be potentially used in the near future: they are below # NOT USED METHODS comment in some files. Please read them and consider whether to keep them or delete them.
