Reorganize doco to reflect dotfiles/sys-setup split #5

Right now the top-level doco is mostly talking about the dotfiles, as if that was the only thing in the repo. It should be reorganized to discuss dotfiles, sys-setup, and manual-settings at a high level, and the dotfile-specific doco pushed down a level.
