Made upgrade preserve conf files by default #125

Well that was easy! Yay.

1) Based on user feedback, user should have the option of preserving or failing/asking --- i.e. a user explicitly wanted the failure so they'd see it in logs and be able to resolve conflict manually if need be. 2) Default should be to act as before I think?

I think upgrade should default to working unsupervised.

I'll add the flag.
