Analyses and workflows placed into new collections don't work. #82

When we make a new collection (we tried "PhyloCommunity") then analyses using anything in that collection don't seem to work. For example, the function "decostand" returns "Error: Undefined" in the new collection, but the same function in the Arbor collection (called "decostand2") returns a more informative error, and might work if we can get the input data sorted out.

@lukejharmon I can't reproduce this on latest master, do you have some specific steps to reproduce?
