Remove deprecated packages from pre-commit and upgrade dependencies

Description of Changes

The release of iSort v5.0 allows us to remove a number of pre-commit packages in favor of a default pre-commit solution provided by the iSort folks. I also took the liberty to upgrade a number of pre-commit packages and test dependencies (including a major bump to Pytest).
