Suggestion for a command line option that requests that particular mutations are pulled out of the sequences and included in tables and as annotations on the tree (by colouring and in details). The SNPs would be specified in Scorpio format (could be an option in Scorpio to allow the specification of mutations on the command line and create a CSV).
