are there any plans to port the software to python3, or do you recommend using a singularity container to run python2.7 now ?

Python2 is well out of date now and not supported.

I recommend switching to this version maintained by Shengdar Tsai's lab that is being updated with Python3 support: https://github.com/tsailabSJ/guideseq
