permissions associated with making QC report #5

trying to render the QC report (.rmd file a la rmarkdown::render) throws an error for writing permissions in v0.3.1 due to trying to access the output directory through the root.

Fixed via version 0.4.2 ish where we copy the QC report script from the bin and run it locally
