Which version of ZAP are you using?
There should be a pull down which allows you to select any of the previous
scans.
Once you've selected one you can then stop it.

I am using 2.3.1

Select the "Active Scan" tab at the bottom.
On the far left hand site is a "Site" pulldown.
When you select one of the sites then the progress bar will show how far it has
got.
You can then also use the "Pause Active Scan" and "Stop Active Scan" buttons on
that toolbar to pause or stop the selected scan.

This is the interesting part.
All these duplicate entries happen for single application. not different URLs.
Another observation I got today: When I was running through right clicking on
Sites tab on top left panel or when I run Advanced active scan. Problem
happened.
But when I run Active scan from tab then it worked fine.
