Handle MISSING properly in the diploid case #38

When doing #37 , I realised that MISSING is not being handled when defining the emission probability matrix for the diploid case. This should be implemented, but later.

Ahhh, I don't know what I was thinking. Missing data in the query is handled by MISSING_INDEX.
