Reorganise functions in `core.py` #96

Group the functions better, mainly have the functions to set emission probabilities for the haploid case together and those for the diploid case together.

Also, do the following:

Set dtype to np.int8 when assigning haplotype/genotype values or number of distinct alleles.
Remove get_index_in_emission_matrix_diploid_genotypes.
