Are you running it under Proton or ordinary WINE?
I just tried running the latest SMF using the same Proton prefix as my hitman install ("protontricks 1659040 shell", then change to the SMF Mod Manager folder and run it with "wine Mod\ Manager.exe") and it deployed my collection of mods just fine... I don't have Freelancer Variations in my setup though, so I might just be lucky.
I have Hitman set to use Proton Experimental, so that also might be a factor.
So to add, this does work fine under Bottles using the Soda Runner, however it CAN fail to deploy some mods. I believe it DOES depend on the actual mod, however it WILL work without issues for at least 90% of the mods out there on Linux. I know I cannot successfully deploy the Community Fixes pack (Completely fails to deploy any mods with this active), as well as The Brothers pack (Gives warnings then doesn't show up with Peacock), both of which were the latest available versions.
I think you've got to just try deploying a mod, and trying different running options. Proton does work as stated above, however some modified versions of these may not work (I tried TKG-Proton and GE-Proton, both fail due to memory sharing issues). Bottles will also work well with the Soda runner (Modified Valve Wine/Proton Hybrid).
Simple Mod Framework still doesn't have a linux version despite the platform constantly growing. When using proton to launch the program, it works but deploy fails when attempting to install mods containing scripts, such as Freelancer Variations.
