The contents of weread are deleted when the exported directories are consistent

You might have set the location for saving the Apple Books highlights the same as the folder that you are using for storing weread data.

I am just deleting the folder defined for Apple Books highlights and then creating a new one with the data from Apple Books. I'll add a warning about this that you shouldn't choose a folder used for something else because it is deleted on sync.

Later on I can think of some other way of just regenerating the highlight files and not delete the folder.

Thank you for your development. Can you refer to the form of weread to classify the chapter names and contents, which is convenient for the secondary arrangement of reading notes

Depends on the Apple Notes database, if it keeps the chapter details like number and name with the highlights.
