Can use rticles for PLOS template. Use standard RMarkdown for additional material. Use orderly for plots and RMarkdown capabilities for numbers.

You can use the R package pdftools to convert large .pdf files into .tiff files within the docs_paper report so that many files do not need to be imported in orderly I think.
