Interesting Question. 

the 1. Approach for sure. 

the 2. with the Bootloader Hook depends on if Bootloader Hooks are possible in Arduino. 

if you use "Arduino as a Component" it works for sure. --- which is always my recommendation. Because then you do not need to use Arduino IDE, but can use Eclipse or any other IDE.
