What steps will reproduce the problem?

What is the expected output? What do you see instead?
Output for footnote should be
<ol>\n<li id="fn-1">\n<p>A <em>note</em>. ...
or
<ol>\n<li id="fn-1">A <em>note</em>. ...
but is
<ol>\n<li id="fn-1">\n<p>A _note_. ...
What version of the product are you using? On what operating system?
r107, OS X
Please provide any additional information below.
I've only verified that this is a problem with markdown characters _ and *.
