Fixes situations where compilation fails with Fatal error compiling: java.lang.ArrayIndexOutOfBoundsException: Index 1 out of bounds for length 1

Now will not fail compilation if unable to parse the avaje-module-dependencies.csv file
remove extra newline and copied text from generated csv
fix javax workflow to include the inject plugin
