Refactoring on cli object

I think that we can do the following:

• Create a cmd.js file, to wrap all the commander options
• Encapsulate the configuration builder logic in a separate file
• Create (outside of bin), the logic to read files from a dir (encapsulating any order logic, if needed) and use this inside bin

Also, I think that #10 is related.

@wmartins - agreed with the first 2 subjects. However, regarding 3rd one, this logic must be on the mongration object itself.

The idea of this refactoring is to call exactly the same migration engine that is used on the regular programmatic mode.
