Description of changes: Following feedback from a couple of reviewers:

Changed wording in various sections where needed
using SC22 script method to set variables
Fixed WRF submission script to improve MPI settings (thanks Maxime)
Got rid of cloud9 creation as that's now in the preparation section again
Fixed many links
