newer version different output #5

I had just downloaded Fstich on Mar 28 and I re download on Apr 12. The version I downloaded on March 28th is outputting 5000-15,000 regions per sample. The version I download on Apr 12 is reporting >150,000 regions per sample and many of those regions have 0 reads in them.
