Large feature update: new main GUI, NWB support, and more.

calciumImagingAnalysis (CIA) has a new main GUI that puts all decisions into a single window. See below.
Initial calciumImagingAnalysis NWB support added here for PCA-ICA, ROI, CNMF, CNMF-E, and other Schnitzer Lab algorithms. This is for saving and loading using the current schema defined in https://github.com/schnitzer-lab/nwb_schnitzer_lab. CIA setup and loadDependencies methods allow downloading of all needed dependencies to use NWB format.

Changes/updates

modelTrackingData - updates to make easier for users to use with ImageJ centroid tracking analysis.
modelPreprocessMovieFunction - Adding dropped frames explicit user-facing step (fixDropFrames) instead of implicitly done in the background to make more clear to users. Main support is for outputs from Inscopix nVista v1, v2, and v3.
'removeIncorrectObjs' - Code clean-up and changed default cut-off values to Inf deal with NaNs rows when they should not be marked as NaNs on some datasets. Updated plots to make clearer to users.
createMatchObjBtwnTrialsMaps - new function to allow users to easily view the quality of cross-session cell matching.
modelAddNewFolders - Choosing how to enter files and manual enter list of files now uses uicontrol and figure to reduce number of pop-ups and increase flexibility.
downloadGithubRepositories - Allow inputs to use getOptions. Also allow force updating of git repository. Along with downloadMiji, save downloaded compressed files (e.g. zips) to a sub-folder.
loadMovieList - initial NWB support for movies, more soon.

Misc. other changes.

New functions/files

computeManualMotionCorrection - allows users to-do manual motion correction for cases with a lot of motion. Mostly for cross-session cell alignment, to be integrated into CIA in next release.
loadNeurodataWithoutBorders - added function and updated to support multiple naming schemes.
saveNeurodataWithoutBorders - allows users to save cell-extraction outputs in NWB format.
Adding VERSION file.

User needs to set the last option flag to 1 in modelExtractSignalsFromMovie. See below.
By default saves NWB files to nwbFiles sub-folder. This can be changed by setting the obj.nwbFileFolder property to a different folder name.

Alternatively, if users selects NWB in the main GUI, that will automatically save/load available NWB files.

Regarding the new GUI:

All main decisions for choosing a method/procedure to run, cell-extraction algorithm, and which folders to analyze are in a single window.
The GUI will real-time update the selected folders based on the selections in the subject, assay, and folder filter areas.
Sections not relevant for a specific method are grayed out.
Green background is the currently selected area, dark gray background is area that had previously been selected but is not the active area, and white background is for areas that have not been selected yet.

For example, selecting middle two assays automatically changes selection in Loaded folders section.
