Some links aren't working on the rendered site -- the issue is the lack of a site_url. Need to have it null (or commented out) when testing locally, but set when running in on gh-pages. Include in the genMkdocs.sh script -- commenting it out when run, uncommented when clean parameter is passed.
In fixing that, check for and clean up any other link issues.
