Merge NanoSim and Trans-NanoSim #56

This version of NanoSim is able to characterize and simulate both genomic and transcriptome (cDNA/directRNA) ONT reads. It also models features of the library preparation protocols used, including intron retention (IR) events in cDNA and dRNA reads. Further, it optionally profiles transcript expression patterns.

@SaberHQ I just merged the PR and I will do more testing today and tomorrow. Also, I'll do more formatting, such as removing extra empty lines and spaces as well.
