@kvb2univpitt , two comments:
When I run the jar file without any arguments, I don't see all of the usage details. Is it possible to change he default usage code to indicate that "--algoirthm xxx" should be specified for usage details on algorithm xxx? (This one probably belongs in Tetrad, but it's related to documentation).
Can we change the --json message to clearly indicate that this will be json output suitable for cytoscape? Even if we don't change this in the usage info, it should be on the docs page.
@harryhoch The issues you stated are not related to the documentation. Can you please create an issue for them at the Tetrad project (https://github.com/cmu-phil/tetrad)?

Just to clarify, the cytoscape plugin reads the txt output of both tetrad, causal-cmd, and causal web and not the json output
Note that the repository for causal-cmd-X.X.X-jar-with-dependencies.jar needs to be updated to the latest jar https://github.com/cmu-phil/tetrad/releases/tag/v6.0.1-20161122.
