Added option to turn trajectory output off #23

In order to reduce run time if the user is only interested in the connectivity output.

ibm.list must be present and flag polygon must be set to .true.

Note that I also deleted a seemingly unnecessary directory connectivity-modeling-system/cms-master/branch as part of this branch by mistake. Hopefully though this does not matter.
