Cliking Stop from CL Experiment can result in corrupt files #39

What steps will reproduce the problem?
1. Start CL experiment while saving data
2. Stop CL Experiment
3. Can't open data in matlab because file writer was interrupted mid process 
resulting in half of bytes being inserted into the file.

We need to route all starting and stopping of protocols through the main 
Start/Stop button and the functionality that they already have implemented.
