It depends by the window/dialog. Of course it is nice to have a consistent look, but every case should be evaluated to decide if the close button is unecessary. Many became redundant after the introduction of the close button for docked windows. But there may be cases when the may be useful, for example in message dialogs (which usually don't call the button close but ok or acknowledge).
You mentioned to eliminate all unnecessary Close-buttons. Is this still in your todo list?
