You can try to start m64p with:
./mupen64plus --configdir (dir)
This will set the configdir as specified. It requires you to create a 'save'
dir in
this directory for it to work properly.
Would that be an OK solution?

The new Mupen64Plus 2.0 code has a feature which allows the user to set a
specific
save state directory in the mupen64plus.cfg file. Any GUI front-ends which are
developed will probably have an option to set this parameter.
