Some outputs are possibly tied to ground through DIP switches #5

Cannot write a '1' to an output that is tied directly to ground so these pins are restricted in the firmware from being written.

Switches require pull up/down resistors on both sides. Bigger switches may be an improvement too.

The switches can benefit from isolation but they're redundant. It may be just as good to depop the switch that duplicates the microcontroller functions. At the very least it can be documented that the switches are for use without the microcontroller functions and they may override the micro.
