I personally keep <b>, <i>, & <u> formatting, but do remove color.

I've gotta admit I'm not an expert either on YouTube nor VTT formatting. Are there particular changes you would suggest making to the final VTT output ?

No specific suggestion; I don't know what your scope & use cases are. I'm more passing along info in a watercooler style; that video is great to test against & some may have a use case for some HTML markup. MDN has great WebVTT docs, but feel free not to implement all of it.
