explain which new directories & subdirectories are created
explain which files are created in each (sub)directory (what they are, what their format is)

Update readme to include an example of the direct usage of ngs_te_mapper using full paths, in addition to the test usage shown in run_ngs_te_mapper.sh https://github.com/bergmanlab/ngs_te_mapper/issues/19
