Add parallelization to the configuration #32

Some tools (bowtie2, samtools) can be parallelized in mutli-core environments. As these become more common, we should make the number of cores Ymap can use a configurable option. Presently it's hard-coded.

We got permission from Rob to use 6 cores, and perhaps more in the future.
