Only the official CraftBukkit builds are supported.
While I understand that only official builds are supported, this build was hand coded from CraftBukkit repo and 50K+ people watched the developer do it live yesterday. So perhaps you could still take a look since these errors will pop up once CraftBukkit has a development release. This plugin is the only one that has broken for me (and breaks on every single update, and throws the same error until you update the versioning), and usually it is a few days before there is a release on bukkit dev, so I thought I would open a ticket thinking you would like to get a head start on these issues so us administrators are not without a skylands for any longer than need be.
A version will be released as soon as the first official dev build is available. There are often more issues than just renaming, even more so with the new method I used to decorate the biomes.
Would it hurt to create a build with proper renaming? For the many of us who have test servers and are running "unofficial builds".
It might do, creating a build that does not work with the supported builds would confuse a lot of people once there is an official update available.
I agree it might be confusing but i would not release it on bukkit dev just on your jenkins with a warning perhaps.
Sorry it's just too much work to test with this build only have to do it again a few hours later. It's an open source project though so you are welcome to have a bash yourself or get someone else to.
As a side note, removing the plugin jar and keeping the config folder, Multiverse is still able to load the world and players are able to use it. (Current world is pre-generated)

I have setup a CraftBukkit Build for 1.6.1 from MonsourApple ( http://cl.ly/353q1D0t1M0r ) and MultiVerse is unable to load the skylands world, although SkyLandsPlus seems to load properly.
Multiverse throws the same errors as it always does with an update.
